General use

Arc-xxx - Whether ArcView, ArcInfo, ArcGIS, ArcMap, or ArcWhat? (it is hard not to get confused), these are all products by ESRI - clearly the leading GIS software provider in US academics and conservation. At UC Berkeley, you can get a reduced price through the site- license managed by the GISC.

    Many little programs and scripts (extensions) for Arc-xxx are available from the ArcScripts site. E.g., a program to change the path names in ArcView3x files 

DIVA-GIS - Free application for species distribution mapping and analysis. Includes ecological niche models BIOCLIM and DOMAIN.

Manifold - Cheap all round product

Idrisi - Inexpensive, strong on raster analysis.
